Abstract: Although LC/MS of peptides has advanced a great deal, with numerous effective sample preparation techniques, chromatography columns, and automated MS routines, the same can’t be said for the analysis of intact proteins. While peptide analysis is a powerful tool, missed cleavages and incomplete sequence coverage make it difficult to use for the comparison and differentiation of closely related proteins, such as protein toxins, food allergens, and similar bacterial strains. For this reason, we are exploring techniques to effectively extract, separate, and analyze intact proteins, with specific attention to parameters that permit high protein recoveries, reproducible results, and maximize the total number of cellular proteins observed.
